I’m not sure I follow the logic suggesting that the M’s-Phillies deal for Lee is safe if the issue is between the Phils and Jays. Halladay functions as an ace to replace the outgoing Lee. If the Phils can’t work out Halladay with the Jays, then would they b willing to part with Lee?
If Halladay has agreed to an extension with the Phillies, there is no way he won’t be traded there. That would mean the commissioner’s office granted a window for negotiation, based on an agreed-upon trade. Whatever the other moving parts, the teams can’t now decide they’re not satisfied and undo Halladay’s contract extension. If they have issues with each other about something, they have to work those out, but that’s not Halladay’s problem and he’s entitled to his agreement. I’d expect the union to make a stink if they tried to back out of that.

Once it became clear that it wasn’t an M’s prospect, then the deal wasn’t in jeopardy. Since Halladay agreed to the 3/20 below market extension, then the Phillies are going to move heaven and earth to satisfy the Jay’s and complete the deal.
